So, just what do Mexico beach flags mean?

Green Flag: Water conditions are safe for swimming.Yellow Flag: Use caution while swimming.Red Flag: Dangerous conditions.Black Flag: This is the highest warning level. Do not swim.

There are  beaches that are generally safe in Los Cabos, and some that are not.  All beaches can be dangerous at one time or another.  Medano Beach is generally safe.  There are about one or two tourist drownings a year, and Los Cabos sees about 4 million tourists a year.  You can compare that to Hawaii which has over 50 tourist drownings a year and sees over 9 million tourists a year.  Pay attention to the flags!
